There is NTLM OR Basic authentication .... :-)
And transparent proxies cannot do any type of proxy authentication by design.
You can use what is called "Captive Portal" to intercept users
requests and redirect them to a web based login page.

On this side, the major work in Squid 3.0 it's already done:
