I don't think this will work, unless all users can be indexed on a
single AD.

Try if the following works

ldapsearch -b . -D cn=squid,ou=users,dc=your,dc=domain -h your.primary.adserver -W userPrincipalName=user@domain

of that works for both domains then it's fine
