Yes, you can, but with the correct config.
General guide lines for multiple instances:
http://wiki.squid-cache.org/MultipleInstances

On the Windows side, you must use two different
Squid services with different service name and different command line.
See -O and -n options.

something like:

squid -i -n squid1 -O "-f c:/squid1/etc/squid.conf"
squid -i -n squid2 -O "-f c:/squid2/etc/squid.conf"
